How to get rid of phorid flies in your litter box
A couple of small flies near the litter box doesn't look urgent — until it's a dozen a couple of weeks later. Phorid flies breed fast enough that what looks like a minor annoyance can become a visible swarm within a few weeks if the moisture they need isn't removed. Here's how to tell what you're actually looking at, why a self-cleaning litter box's sealed drawer is exactly the environment they want, and the fix that works.
Is it actually a phorid fly
Phorid flies, also called scuttle flies, are small — about an eighth of an inch — tan to dark brown, and hump-backed, and the easiest way to identify one has nothing to do with color: watch how it moves. Phorid flies run erratically across surfaces in short bursts rather than taking flight, which is where the name "scuttle fly" comes from. They're built for it, with enlarged femurs on the third pair of legs. Fruit flies, the usual assumption, usually have reddish eyes, lack the pronounced thoracic hump, and take flight readily rather than running across a surface.
If you can get a close enough look, the wings settle it. NC State Extension describes the phorid wing as having heavy veins near the front margin, with three to four parallel veins running across it — a pattern nothing else in a kitchen or bathroom shares.
Two other look-alikes are worth ruling out. Drain flies have a fuzzy, moth-like body instead of a smooth hump-backed one, which points toward a drain rather than the litter box as the source; swat one and the wing scales come off in a puff of fine dust, which is a reliable field test. Fungus gnats have visibly longer antennae than their head, and the common ones have a distinctive Y-shaped forked vein near the wing tip — usually a houseplant problem, not a litter box one. If what you're seeing scuttles rather than flies, and it's small and hump-backed, phorid flies are the safe bet.

The life cycle that turns a few flies into a swarm
According to NC State Extension's entomology reference on phorid flies, a single female can produce more than 700 eggs over her lifetime, and total development from egg through the pupal stage takes about ten days — with the caveat, in the same source, that it runs longer in cooler conditions. Other extension services put the range wider: Texas A&M AgriLife gives 14 to 37 days from egg to adult depending on conditions, and Colorado State puts a generation at roughly three weeks at typical room temperature.
Take the widest reasonable view of that and the picture is still the same, just slower than "ten days" alone suggests: somewhere between a week and a half and five weeks, a batch of eggs you never saw becomes a batch of adults laying the next one. That's why two or three flies you ignored turn into a visible problem — and why the fix has to outlast a full generation rather than a single cleaning.
The flies themselves aren't the actual problem, though — they're a symptom. Adult phorid flies lay eggs directly into moist, decaying organic matter, and killing the adults you can see with a sticky trap does nothing about the eggs and larvae already breeding in whatever's damp. The only fix that actually works removes the moisture, not just the flies sitting on top of it.
Why a sealed waste drawer is exactly what they need
A self-cleaning litter box's waste drawer is, unintentionally, close to ideal breeding conditions: it's dark, it's enclosed, and it holds waste and litter residue for days at a stretch rather than being emptied after every use like a scoop-and-toss box would be. NC State Extension lists pet waste explicitly among phorid larval development sites, and Utah State Extension names pet cages with moist feces or food among the common ones.
There's no grace period to rely on here. Colorado State's description is that a suitable substrate keeps working as a breeding site until it's entirely consumed or completely dried out — meaning damp, decaying organic matter is usable as soon as it's there. Females lay directly onto it. So a drawer on a normal multi-day schedule, or litter clumps that break down against the globe wall or waste port before they fully dry, is a breeding site without anything looking obviously dirty.
That's the part that catches people off guard: you don't need a visible mess for this to start. A liner that isn't sitting perfectly flat, or a drawer left an extra day before emptying, is enough moisture.
Clean it out, then keep it dry
The fix has two parts, and both matter — cleaning alone treats the symptom, drying alone doesn't remove what's already breeding.
First, remove the source. Pull the waste drawer, discard the liner entirely rather than reusing it (residue on an old liner is exactly what draws flies back), and wipe every accessible surface of the globe, waste port, and drawer with an unscented, enzyme-based cleaner that breaks down organic residue rather than just masking odor over it. Let everything dry fully before reassembling.
Second, keep the area dry going forward. Install a fresh liner, then add a zeolite-based desiccant to the bottom before adding litter back. Zeolite adsorbs ammonia — that part is well established in the literature, not just a manufacturer claim — and holds a meaningful fraction of its weight in moisture, which reduces the standing dampness the larvae depend on. Two practical notes the packaging won't tell you: it saturates, so it needs replacing at each litter change rather than topping up, and you want the granular form rather than a powder in a box a cat is going to dig in. Manufacturers describe zeolite as safe around animals; that's their claim, and I haven't found independent veterinary confirmation either way, so treat the granular form and the usual sensible ventilation as the cautious default.
For seams and crevices a cloth can't reach well, wipe isopropyl alcohol around the waste port and drawer edges — applied to a cloth, never sprayed. Be clear about what this step does, though, because it's routinely oversold: it degreases and dries the residue that eggs are laid into. It is not an insecticide. The research on alcohols against fly eggs and larvae found only long-chain alcohols effective; short-chain ones like isopropanol failed, largely because they evaporate before they can act. Wiped onto a surface, isopropyl alcohol is gone in seconds. Removing the substrate is what works here, not killing what's in it.
Repeat this at every litter change for three to four weeks. That's deliberately longer than the "about ten days" figure you'll see quoted for the life cycle: ten days is NC State's best case in warm conditions, and other extension services put development at up to five weeks. Three to four weeks clears a full generation under most household conditions. Two weeks doesn't, which is why people conclude the routine failed just as the next batch of adults emerges.
Prevention going forward
Once the current batch is gone, the habit that keeps them from coming back is simple: don't let moist residue accumulate at all. Empty the drawer on schedule rather than stretching it, keep the desiccant in the liner as a standing habit rather than a one-time fix, and do a full enzyme-cleaner pass every one to three months even when nothing looks or smells wrong yet. If flies keep appearing despite a clean, dry litter box, the breeding site is probably elsewhere — check drains, trash cans, other litter boxes, dirty mop heads, compost bins, and any houseplants with consistently damp soil, since phorid flies aren't picky about the source as long as it's moist and organic. One thing to avoid if you go after a drain: NC State is explicit that bleach and other strong cleaners should not be poured down drains. A microbial or enzyme cleaner that dissolves the organic film on the pipe wall is what actually removes the breeding site.
PETKIT and other sealed-drawer models
The biology here isn't specific to any one brand — any sealed, multi-day waste compartment creates the same conditions. It's worth noting that PETKIT's Pura Max and Pura Max 2 have two documented ways urine ends up in the base underneath the cylinder — a torn inner mat or a gap between the mat and the cylinder, and, separately, the machine pausing mid-cycle with the cylinder opening facing down when the Uninterrupted Rotation setting is off. Either way, the result is the same: a wet organic film on a surface that isn't part of any routine cleaning and stays hidden even when the visible parts are spotless. That's an undisturbed breeding site in a spot most owners never think to check — a phorid fly risk on top of the odor problem it already causes. Will bleach get rid of phorid flies?
Don't pour it down a drain looking for one, at least — NC State Extension is explicit that bleach and other strong cleaners shouldn't go down drains, since they don't remove the organic film phorid larvae actually breed in. Killing visible adults with any cleaner, bleach included, also does nothing about eggs and larvae already in the moisture. My litter box is clean and dry but I'm still seeing flies. What's going on?
The breeding site is probably somewhere else in the house. Phorid flies aren't picky about the source as long as it's moist organic matter — check drains, trash cans, other litter boxes, dirty mop heads, compost bins, and damp potted plant soil. A drain with a buildup of organic film on the pipe walls is the most commonly overlooked source. If you're seeing very large numbers on a ground floor specifically, University of Maryland Extension notes that can indicate a broken drain or sewer line under the building — worth ruling out before you keep cleaning.
